I could mute it manually via alsamixer, and store everything just fine with alsactl, and all my mixer values were restored on reboot just fine. S/PDIF stays output remains off right up until gnome loads. I presume that pulseaudio does 'something' to my mixer settings, but I have not been able to determine what that 'something' actually is.

Remember that Alsa is not removed when installing Pulseaudio. Pulseaudio uses Alsa in quite some extent and you could say it's a layer on top of Alsa.. There's pavucontrol (on Debian/Ubuntu also the package name).
