OK well just in case anyone has this problem and comes across this thread here is what I did to fix. 1- I ran the file in tsMuxer GUI 1.10.6 to separate the video / audio track 2- Used XMedia Recode to re-encode the audio track 3- Added the new audio track and existing video track to MKVtoolnix to create a new MKV file.
