There are several audio sync related options in VirtualDub 's capture module. Disable audio playback while capturing. Save audio uncompressed. I did some more tests today, tried it with the original virtualdub+FFMpeg Input Plugin. Weird results, the frames seem to exists, I can view them with the original. I didn't encode anything yet so I can't tell if I get the out of sync sound bug with it too.
