I think the best alternative for JACK (media-sound/jack-audio-connection-kit) to work well with pulseaudio is to use jack-dbus. Another alternative is to use fluidsynth, which have a native pulseaudio output.

Timidity had the sound-device open. So I'm guessing that somehow, at boot-time - Timidity was starting up before Pulseaudio and was opening the sound-device. And because Timidity had the sound device open, Pulseaudio was unable to access the sound-card, so it defaulted to route the audio through a dummy device - resulting in no audio.

After many tests I have found the solution about the bugs around timidity-daemon and pulseaudio. timidity-daemon installs an system-wide daemon. But pulseaudio is a user-wide "daemon". With my appended patch the system-wide daemon will be removed and a xdg/autostart script will be installed. After that timidity together with pulseaudio runs perfectly.
