My '04 SVT Focus with the Audiophile 9006 has a separate sub and amplifier in the hatch area. It MAY be that the 9006 is wired internally to only provide the bass on that circuit. I'm only guessing here but I do know the bass control on my 9006 directly controls how much bass comes out of the sub on mine.

Funny thing is that magically worked for me once. My 9006 audiophile player jammed once. It wouldn't play any discs and made a weird noise when I would try to use it. I took it out to see if I could figure out what was wrong with it but I didn't have a torx set at the time. I just re-installed it the next day and it worked fine.
