The only limitations are the need for an external USB soundcard (not all soundcards are supported yet, but I know some people are working on it), and of course the power of the Pi itself (I managed to get a latency of 15 ms with some heavy FFT though, so there's a lot you can do before you reach the limits of the Pi).

        I see you problem right there. Java is not so fast. Actually I'm surprised anyone would consider doing audio processing in Java. Or any kind of real-time processing for that matter. The Pi is not as fast as a current day PC. No doubt your Java is doing a lot of garbage collection and the GC is causing stutters and interruptions.
