The audio kept cutting out in the timeline (only) and it was because the sequence settings didn't match. I shoot in 60fps and have always dropped my footage into a 24fps timeline with no issues before this latest update. So, I just created a new seq and the kept frame rate at 60 and the audio was seamless.

I would try to render out just the audio using the settings below and import it just to see if the audio is missing in that file as well. If the .wav file comes out correct, just mute the original audio on the timeline and put the .wav file on the timeline and export your H.264 to get the project finished.

Okay, So I've switched to the new Premiere Pro CC and now my audio drops out during playback. Doesn't matter if it's an aiff, mp3, whatever. I never had this problem with Premiere Pro CS6.
