At present Plex does not support DTS audio. Content with DTS audio will be transcoded to AC3. Per their FAQ they're working with MS to bring DTS audio to the Xbox One. That said, videos that have 5.1 sound encoded directly should play 5.1. One thing I would suggest is going to the Xbox Setting, then your sound settings, and selecting 5.1 Uncompressed.

Dolby atmos movies sound output is completely fine. The sound is restored either by switching off or unplugging the Sky TV box and Firestick from the hdmi ports. It seems that using either of these two items somehow stops the sound for AAC or DTS movies on the plex client but not dolby atmos movies. My shield and TV software are all up to date.

Do check it out. Plex: open the Plex app on Shield and go to settings - advanced - passthrough. "HDMI" means every format will be direct played, but if you dont allow for certain audio formats in the main Shield settings, those will still be 'basic decoded' locally to 2.0 PCM by the Shield itself.

Change to TV mode (top right corner). Click on your username (top left) and go to Settings > Audio. Click on Device Type & set it to HDMI. The windows 10 plex app does NOT support HDMI pass-through. However you can use Plex Media Player which is essentially the same app but it also has a TV mode. Enter TV mode then go into setting and under audio you can set it to HDMI pass-through. You can return to desktop mode and it will still pass-through the audio.

Hdmi 2 Arc (TV) is recognised on TV as denon amp and can control the amp and set to Dolby Digital. Hdmi monitor arc (Receiver) is input and receiver is set to TV Audio and status says input arc.
