The "PCI system peripheral" issue is normal. It's some device virtualized by VBox which Win98 does not recognize. Win98SE is not a fully supported OS. As to the APM issue, I doubt that VirtualBox even has APM support - it's a very old standard, and VBox supports its successor, ACPI.
