Issue is solved. Seemed to be a bug in Kodi itself, with the latest Kodi v18.1 and Shield Experience 7.2.3, switching between audio streams in MKV files with audio passthrough enabled just works like a charm. In first versions of the new Kodi v18, the behaviour was different than in Kodi v17.6, but faulty as well.
