As the encoded MP4/MKV movie plays, the audio gets increasingly out of sync with the video. At the start the movie is in sync but, after 90 minutes or so, the audio is 0.25 seconds ahead of the video making the movie unwatchable. Note: I am using X264 encoding with fairly standard settings and Nero AAC for sound encoding.

Before encoding with MeGUI the V5 saved file had a delay mentioned in MediaInfo however that delay wasn't actually present as you can NOT see a delay. However MeGUI or any other program that demuxes and remuxes during the encoding process will actually assume that delay is real which causes the audio to go out of sync in the re-encoding.
