When using Once click encoder and "select folder" to select all files in a folder to be encoded, it seems to ignore multiple audio tracks. I often have a 2 channel audio track and a 6 channel audio track. The One click encoder "select folder" option just seems to carry 1 audio track into it's output. MeGUI seems to extract both audio files, but only encodes/mux's 1 of them.

You can just input multiple tracks of audio to be encoded in track number you want by swaping the input file from one track to another. I don't think there is any need to choose a track no. manually.
