Often Handbrake can get this wrong while ffmpeg is better at it. If you’re using this option, try to change the order in your profiles.conf to have ffmpeg as the first encoder. The other option is to uncheck Select best soundtrack, in which case MCEBuddy will choose the best audio track with the highest number of audio channels and highest bitrate.
