Aften AC3 is the better option over ffmpeg if recoding the original audio to AC3, ProLogic2, or lower bitrate 5.1 (I/E 448 5.1) Using the original audio stream would be the best, unless you want to save some space. MKV is also the better container, for sure. Although AC3 will work in MP4, it isnt officially supported. MKV will be less problematic.

I've compressed a movie in handbrake with AAC and AC3 audio but when I load this to iTunes, I see 2 audio tracks (same language) instead of 1. I've also noticed that when you put 2 audio tracks in the latest HandBrake, where the first one is AAC and the second one is AC3, iTunes displays this as one audio track.

Feature request: Add E-AC3 7.1 output and E-AC3 in MP4 ...

    https://github.com/HandBrake/HandBrake/issues/1085
Thanks for fixing this. I can now encode E-AC3 up to 5.1, 7.1 is down mixed to 5.1. As a workaround I encoded the 7.1 stream as AAC using ffmpeg (copy video stream) and than transcoded it in HandBrake using AAC Passthru. This plays on my AppleTV 4k. Would it be possible to allow 7.1 AAC muxing in HandBrake directly, now with the benefit of ffmpeg?
