    GOTsent seems great, but I'm having issues with 5.1 audio and subtitles. The MKV I'm currently working with is h.264, 1080p, AC3 5.1, filters not hardsubbed. - apparently the only way to get AC3 to play on the PS3 unless you choose Mux to VOB and 5.1 in AC3Filter settings.

    With GOTSent. It uses a different method to make the file, and should not crash at the last step. You will however have 'virtual' dolby surround (if you set ac3filter correctly) and not 5.1 audio.     Yes I converted them to mp4 with 5.1 AAC audio. They work great on Ps3 and I get 5.1 surround sound too. The only problem is that converting 3 files took almost 14 hours even with my high end computer (Athlon 62 x2, 4GB RAM, Vista Ultimate 64 bit)
