Since you already have the multi-channel .mlp files saved on your computer it's possible to use DVD Audio Extractor to encode them to Flac (without having to load the disc again). Start DVD Audio Extractor and click within the 'DVD Source' box. A drop-down box will appear. Select the: 'File - Open single AOB/VOB or demuxed audio file...' option.
