    There's a few ways around it when encoding using an AVISynth based program but the problem wouldn't be x264 exclusive. If you encode VFR video and it effects the audio sync it'll do so regardless of the video encoder used. If you select the VFR option in Handbrake it should encode VFR video correctly. If you select the CFR option it should convert it to CFR.
