I've been importing .vob files and premiere has been converting them to .mp4 files for me but with some of the discs, when I put the video onto the timeline it has the audio from separate discs attached to it. I'm doing them in a new project each time so they shouldn't have any of the information from the other discs.

Since VOB files contain both audio and video, I doubt that's actually the problem. It sounds like there might be an issue that the audio encoding isn't being recognized. Try pointing Handbrake at the folder too, and see if it then is able to figure out the audio encoding.

VOB files are essentially MPEG-2 files - you can change the file extension from VOB to MPG and it should play back fine. I'm in agreement with Warren to pull out the audio separately and then match it back in PPro - it's obvious PPro has issues dealing with the highly compressed audio segment of the video.

To solve my problem I rendered the VOB file with PD to mpeg2 (DVD HQ) and the resulting file played properly. You may want to follow McLean's suggestion and try to render the VOB file in the format you want and see what happens.
